I get the following error now:
/usr/bin/xgettext: Non-ASCII comment at or before
src/insets/InsetBranch.cpp:89.
Please specify the source encoding through
--from-code.
Try again. Patch committed.

Thanks. I remember this is one of the things that I already had to do in
my patch to allow UTF-8 in translation strings. I was under the wrong
impression that unicode was already allowed in comments because of all
the special chars in \author lines.
Small comment: the following files are not in UTF-8 (only because of
accents in comments, but the error above showed that some tools could be
confused by the encoding of comments):
src/mathed/InsetMathCancelto.cpp
src/mathed/InsetMathCancelto.h
src/paper.h
src/support/numpunct_lyx_char_type.h
config/lyxinclude.m4
src/CMakeLists.txt
src/frontends/CMakeLists.txt
src/frontends/qt4/CMakeLists.txt
src/graphics/CMakeLists.txt
src/insets/CMakeLists.txt
src/mathed/CMakeLists.txt
OK for converting them? Or just the .h and .cpp files?
