In the provided link, I see that you 

  ... compile with the command xelatex.
  
In this case, fontenc and the T1 encoding are wrong for any package
(except if you use XeTeX in the 8-bit compatibility mode).

If you get the "\usepackage[T1]{fontenc} line with LyX export to XeLaTeX,
this is a bug, but I don't think this is the case. Rather, you may have
exported to "pdflatex" or "latex" and then compiled with xelatex instad of
pdflatex.
