If you press the save button in the preferences dialog, then the file
~/.lyx/preferences is written, and lyxrc will no longer be read,
so all the bindings defined there will not work.
Currently, you need to create a file ~/.lyx/bind/my.bind
Put all your bindings (from lyxrc) in that file, and also add the line
\bind_file cua
Finally, select my in preferences->look&feel->interface->bind file.
