Further testing revealed, that:
a) there is a bug in babel-greek preventing it to work out of the box with
Xe/LuaTeX and TeX-fonts (greek.ldf currently wrongly supposes that with
ifxetex==True or ifluatex==True always Unicode-encoded fonts are used).
b) there is a bug in LyX: with "use non-TeX fonts" is True, the
auto-selected language package should be polyglossia.
However, currently LyX selects "polyglossia" for compiling with XeTeX but
"babel" for compiling wiht LuaTeX.
The patch below is a workaround for b) as with a recent greek.ldf and

Babel can be used with XeTeX/LuaTeX and non-TeX-fonts, if
the "textalpha" package is loaded:

I recommend using "textalpha" whenever the Greek language is used with
babel without further conditions. It is a usefull package also for 8-bit
LaTeX. (I plan to improve the support for the Greek script in LyX's
"unicodesymbols" based on "textalpha", too.)
Otherwise, LyX should do the test instead of requiring the "ifluatex"
package even when knowing that the target engine is not LuaTeX.

The patch masks bug a) (in greek.ldf). The result is an output document
where kerning in Greek text does not work in "babel strings".

AFAIK, Greek (ancient) is only known to "polyglossia" (unless LyX does some
mapping to Greek (polytonic).
My recommendation is to fix b) instead of patching lib/languages.
