If you export the same file you should always get the same results, regardless whether you use the GUI or command line. Everything else is a bug. I have to admit that I do not understand your explanation: LyX has to read the file first, whether you export from command line or GUI. Therefore it will either call lyx2lyx in both cases or not at all. After it did read the file, it exports, and this should create identical results, because the input is identical. Are you sure that you used the same file in both cases, and that you did not save it inbetween? Georg
