This was probably the issue. I think there was just some conversation
about this, but I think lyx uses ~/.lyx by default now, no matter which
executable you are using. Hence the invalid preferences file.

It depends how you build LyX (which build system and which options) but
yes the default, without any configuration option passed to the build
system, will be using ~/.lyx
