Preference files, ui bind files, layout files are all forward-only.
Perhaps the error message should be more descriptive.
"The configuration file default.lyxrc is from a newer version of LyX. If
you recently downgraded LyX to an older version, make sure to remove the
user directory from your system. If you use two different versions of
LyX concurrently, make sure that they use different user directories."
