Being confronted with a dialog after making some changes really sounds like suboptimal workflow. If LyX 2.0 can save in 1.6 format, can it just default to doing that for files that are already in 1.6 format? It could also provide a separate command, enabled only for pre-2.0 files, to upgrade the format to 2.0. FWIW, this is the workflow when opening .doc files (older format) in Word 2007. The option to upgrade the format to .docx is called Convert. The window title also contains a special mark [Compatibility Mode] when a .doc file is opened. If you do use a dialog, it's also unclear what format is used for the automatically generated back-up file.
