Günter told me also about this location of the font-encoding setting (indeed I wouldn't have searched it there). However, for me it is not possible to really deselect the package fontenc. I can choose another coding (like OT1) or I can leave the coding blank, but in both cases LyX still includes the package fontenc in the exported file. - Sebastian
