I'd say we let the native speakers decide.

My guess is that some will be confused by "indices" (which is less
common), but that no one would be confused by "indexes". Hence I'd
recommend "indexes".

Both are in my dictionaries. I think "indexes" will definitely be less confusing to non-native speakers, some of whom probably use LyX in English. So I'll agree with Bennett.
