I heartily agree. However, unifying Notes, Comments and Branches (my
first suggestion) would IMO improve the usability of the UI.

I know, but this would not solve the OP's problem (notes visible to a
co-author not using LyX, also see the Subject).

However, you can also have a footnote, margin-note or framed box inset in a
branch.
  So it comes back to my first proposal: Instead of a LyX-Note, use a
branch for parts of the document that should be optionally visible in the
output.

This does not require any change to LyX. (It could be made easier by a way
to convert Note insets to a "visible" inset, though.)

Inactive branches are 'skipped' just like LyX notes.
