It is intended. This is where we can define icons for user-defined
commands.

Hm user-defined stuff in /usr sounds like a bad idea to me but I guess
this is only a missunderstanding of the idea on my side.

OK, I was not clear. The part in /usr is for macros we may want to ship with lyx. We do not currently, but it may change. Symmetrically, the user can do the same in .lyx.

So I searched and found lib/doc/LFUNs.lyx and it still sounds like users
should modify files within /usr.

Where did you find such labguage.

IMHO the configuration file belongs to /etc/lyx/foo.def for the images I'm
not sure.

This will for sure give me/us some headaches for the packaging.

I do not think there is a real problem, don't worry...
