I haven't done anything there because I think we should have a proper solution: when launched, LyX should run a script that does some clean-up operations and creates softlinks from the user's directory to the relevant directories inside the LyX.app bundle. I'm attaching the crude script I came up with as a proof of concept, but it needs a proper developer to do it right.
