I often comment out text which I don't think I need, but don't want to

That would be too cumbersome if you cut&paste a text with lots of
labels. But I agree that LyX should probably ask whether you want to
rename duplicate labels as soon as it detects one; only one question and
one answer valid for all duplicate labels. Could you please put that in
bugzilla?
Otherwise
I would suggest that LyX does not recognise a commented out label, which is
probably best because a user might be tempted to link to it resulting in a
broken reference in their pdf.
That's also a sensible request, bugzilla please :-)
