footnotes. I find that when I click on a hidden footnote 'button', I
often get an expansion of the text selection happening, rather than the
intended result of the footnote becoming visible.

Yes, I've seen this, too. Someone---Abdel, I think---recently implemented Shift-Click selection behavior, and there are some issues with it still remaining. You might want to file this at bugzilla so it doesn't get lost.

Next, there is still a problem with the error reporting feature in LyX
when using multiple-file compound documents.[snip]

Finally, I am pleased to say that I'm at the track-changes stage of my
thesis (reviews and so on). This feature on the whole works very nicely.
My only comment is that when attempting to make changes to an inline
formula, the change tracking seems not to behave as it should. Also, if
I delete a formula, then it doesn't get the usual red strike-out, which
means you don't realise that you can't then edit it later on. Yes, there
some little message in the Status Bar, but it's not something that you
readily notice. Perhaps if a deleted formula could be given a pink
background or something, that would be clearer.
