It should be in one of those:
$HOME/.config/TheLyXCommunity/LyX
$HOME/.config/TheLyXCommunity.conf
It is not clear how one should edit the configuration in order to get
a sane geometry:
Just erase the geometry item. You should then obtain a default size of
690 per 550. For X11 I just changed the code to use "size" and "pos"
instead so it should be easier.
