Without more details my crystal bowl is a bit useless. One idea might
be that scons does not give the correct defines for this particular
build.

I remember that there is no timestamp for directories indeed. And
accuracy might be a bit low. But if a user finds out that there is a 1
second delay in the File menu with his 1Mb file accessed over NFS, we
will look a bit stupid...
