I am not sure what you mean above. The xml format is just the middle man. The
data inside lyx remain the same.
I guess Charles thinks that we convert the LyX file format to the LateX
format before compiling. To answer this question Charles: no, we don't
do that; from the output point of view, the LyX fomat, the LateX format
and the DocBook format are at the same level internally, we don't do
conversion from one format to another.
