There are many good reasons.

For one: if one instance crashes I have still the others active.
For two: You can't implement it properly.
For three: Multiple 'big' windows per application are bad per se,
so if you don't use them, you won't run into the problem you mentioned.
Even Microsoft changed its attitude here.
