Hmmm... No, I don't think that LyX should be responsible for the dvips setup.
I also recompiled my psutils from source and made the default paper type
for that suite of programs match what I want as well, that way I don't have
problems with psnup, psbook, etc.
If you use the -P and -p options with psnup, you can get around the problem
you describe.
