There is an example showing the changes needed to set polymetric music of the type you describe towards the end of this section of the Notation Reference: http://www.lilypond.org/doc/v2.17/Documentation/notation/modifying-context-plug_002dins I think that shows all you need to write a 9/4 measure against three 3/4 measures.
