Your symptoms appear to suggest that what you think are PDF files are actually something else. Most likely lilypond processing is breaking on your file before it's creating the PDF and what you find in the folder alongside your lilypond source file is not a PDF, but a log-file. Try opening the file in a text editor (if you're on Windows - try opening the file with Notepad) instead of Acrobat or Foxit.
