This shouldn't happen. Normally, scores are broken into systems, to
be spaced by LaTeX.
If lilypond-book doesn’t work for you, maybe look into lyluatex[1]
(different approach, runs LilyPond during typesetting with LuaLaTeX).
Since I‘m using ConTeXt with my own LilyPond setup[2], I didn’t try either.
