For me on Arch, I have to do this in my emacs init file:
(autoload 'LilyPond-mode "lilypond-mode")
(setq auto-mode-alist
      (cons '("\\.ly$" . LilyPond-mode) auto-mode-alist))
(setq auto-mode-alist
      (cons '("\\.lyi$" . LilyPond-mode) auto-mode-alist))

(add-hook 'LilyPond-mode-hook (lambda () (turn-on-font-lock)))
