Well, if voiceTromboneB.ily was in the parent directory, it would really mess things up. I split the notes, the layout etc into separate files in the same directory, and there's no way things would work if I tried to have multiple files, each with the the notes for their piece, all with the same name, and all in the same folder ... !!!

Given that it works fine for the previous version of lilypond (which once installed is pretty much identical) why wouldn't it work for this version?

I'll have to try Aaron's instructions to see if they work.
