Just guessing, but is the old PDF open in a separate viewer? Some viewers
lock the file and Lilypond won't be able to overwrite the old one until the
file is closed in the viewer.

The other possible thing I can think of is saving the input file first,
then compiling it. If you don't save, the PDF file goes to a temporary
location. When you save it, it puts the PDF in the same folder as the input
file.
