Not an expert, yet have encountered this is some Romantic Piano works. If you 
provide an example, I shall try my best to find a solution.

I was not clear enough, too brief. I need to alter the beaming stem counts to 
indicate the rhythms from the composer. This is very common. The default is 
almost never the right pattern for our work. It is when you change the beam 
counts that this problem arises. So I can't leave them out.

Another suggestion: eliminate the” \set” commands and retain the [      ]. 
Lilypond seems to do it automatically.
