Just upgraded to lilypond 2.2, and this seems fixed! Great!

The convert-ly script did it's job well, except for not handling
\partcombine, and writing \tuning instead of \transposition for
\property Staff.transposing.

Updated my score on http://norpan.org/cvs/K626/ as well.
