From the verbose output, it seems as if you try to use the --pdftex option, which should be considered experimental and isn't really actively supported.
I hope you have read the NEWS file for version 2.0 and realized that: - The command ly2dvi has now been renamed to lilypond (and old lilypond to lilypond-bin). - The command lilypond will now generate both .pdf, .ps and .dvi by default and is the recommended way to obtain PDF files (with nice scalable fonts).
