Do you think it is related to the evince-lilypond-barline problem? If poppler acts like a printer, that would explain thick barlines both on screen and on printer when printed from evince. I have been suffering that issue for AGES now, see http://lists.gnu.org/archive/html/lilypond-user/2009-01/msg00696.html It would be absolutely great if the stock PDF viewer that comes with gnome/ubuntu were able to display/print simple lilypond scores correctly.
