No, issues with makefiles should be discussed on this list and fixed as soon as possible after a decision is made.
In this case, would you like compilation of "lilypond-internals" (which is a dependency of "lilypond" manual) depend on ly/*.ly and scm/*.scm? This will retrigger compilation much more often, but this would be more consistent than current setup.
