Actually, I looked at several old hand-engraved scores I have at home and also at a new edition. Most old scores (mostly Edition Peters, like two old editions of the Missa Solemnis and Fidelio) print the dot or an accent almost centered with the note, even if the staccato or the accent is at the same side as the stem. The staccato dot is mostly not exactly over the notehead center, but it is definitely not directly above the stem. The new edition (Baerenreiter's Neue Schubert-Ausgabe) places the staccato-dot and an accent exactly centered with the notehead and not the stem. I don't have a scanner at home, so I can't provide you with image example, though. So, I would say that the usual engraving style is to really print them (almost) centered with the notehead... Thus, I don't think the default should be centered with the stem, but it would probably be useful to have it as an option.
