I'm sure you'll get as many opinions as you get replies so here is my "opinion".

Plywood and metal flush with outside edges of fuselage and top of fuselage. Inset / mount the cowl fasteners the thickness of the cowl so the outside of the cowl matches the fuselage with the cowl butted up to the fuselage.  Use '"body work" to make the two surfaces match exactly.  Simple way to match is to tape the high side and the gap then fill the low side and sand to match.  If the mis-match is great enough simply add a layer or two of 1" or 2" tape on the low side for additional strength instead of just fill.

The most difficult part of the job is having a plan getting started.  Just do it.  It will work out to one extent or another.
