I am no expert, but I am at about the same place that you are. I also sanded through the outer primer to the smooth prime in a couple of places. My thought is that it is primer, so it is OK.. My plan is to paint the wings and ailerons separately to keep the paint out of the hinge. I am curious about what paint you are using.
