Sometimes it only happens on one virtual desktop, sometimes both. I usually leave windows "vertically maximized"; perhaps that's related (when a window from the 3840x2160 display winds up on the smaller 1920x1200 display but was vertically maximized. I see both behaviors: windows are shrunk down to a small vertical space, and windows are left scattered across the previous desktop area (do not stay on either screen when reconnected.) e.g. when I am packing up to go to work and unplug my external display, windows are scattered across the laptop display, typically left somewhat off screen. When I reconnect, they stay in this scattered state, and some windows are vertically shrunk. I've mostly learned to live with this but it is a bit of an annoyance.
