I can now confirm that (on my system) setting the panel visibility to Auto Hide
makes some difference; when I do multiple tries with my shellscript to reload
my appletsrc backup and restart KDE:
Auto Hide disabled: icons are scrambled or messed up in some other way most of
the time
Auto Hide enabled: 50% chance my icons completely disappear, 50% chance my
icons line up correctly and (interestingly) if I then disable Auto Hide the
icons stay line up correctly until the next restart. Also I haven't seen a
scrambled icons state in this scenario.

Btw. my setup now is: left monitor: Primary / panel + icons / Folder view
layout, right monitor: clean desktop (no panel, icons etc.) / Desktop view
layout

And as mentioned I've noticed that when the panel is loaded in the icon area
squashes slightly vertically (so the panel doesn't cover any icons that would
be covered by the panel otherwise) and I think this is why disabling Auto Hide
makes things behave differently.
