I think one of the developers will have to give an opinion, but I think this is as designed. In some/most/many cases, the number only applies to one side of a transaction. A check number is only relevant to the checking account, not to the account to which you deposit the check. However, I can imagine making this a wishlist for the option of applying the number to all splits in the transaction, and not just the current one.
