After applying a gradient to the stroke, you can fill the shape with a gradient or a solid colour but not an empty fill. If you fill with a solid colour then that is always the main colour of the stroke gradient. If you try to change it then it shows the new colour for a fraction of a second before reverting to the stroke gradient colour (assuming a FG to transparent gradient on the stroke. This is the case if you use the Tool Option colour selctor or the Advanced Colour Selector.
