Hi Elara,
Could you add a screenshot or video? I've just tried to reproduce this issue:
* created a new image
* added some lines
* selected an ellipse
* select the transform tool
And found the transform tool, as expected working on only the selection, and
the cut tool cutting only the ellipse.
So I'm wondering whether I misunderstood you, or whether you're doing something
really different...
