Re 1: No, that's definitely not what the 2nd paragraph says.
Re 2: Okay, so someone in your organisation may have messed with the timestamps. Or not. After all I'm not really convinced that timestamps are your problem. At least I didn't see any conclusive hint in the stacktrace of it.
Re 3: what I wanted to say with 'loose ideas': inconcrete ideas ('lets use revisions instead of timestamps') have been expressed before (just search JIRA for duplicates). It doesn't help if you say it again. Please concrete your idea by a pull request, if you think the change is really necessary (I don't think so)
