We can see that the program wants to write into the "/root" directory.
The "ioq3" user has not the permission to write to this directory.
What is the best strategy to correct this behavior ?
Put +set com_homepath /somewhere/you/can/write on the command line.
Alternatively use su -c instead of sudo.

# sudo -u ioq3 /usr/games/quake3/ioq3ded.i386 +exec yugiohjcj.config +set
com_homepath /tmp
ioq3 1.36 linux-i386 Sep 23 2012

Segmentation fault

As you can see it continues to write to the "/root" directory.
Why it doesn't work ?

Cvar mix up. Use fs_homepath to set system home directory. com_homepath changes ".q3a" (added after 1.36).
