IMHO your question looks like 'which one among kaju katli and gulab jamoon I should like?'. The obvious answer will be "it depends on your taste".
There are companies (automotive or aeuronautical systems) which need people with Matlab / Octave expertise for prototyping / designing systems and also require driver for embedded systems (may not be Linux though). If you find such a start up you may get a chance to work on both. Some bigger companies may not allow you to do both. You have peep out and find. I guess ISRO and DRDO also have similar work. I think both involves mathematics and logic. It is upto you to choose which will be fit for you.
