it's a bit difficult to advise without more information, but here's a rough guess. Did you try to reload icinga2 on the agent after rolling out the new configuration on the master? From time to time, especially with complex setups, it happens that the agent has a broken config in /var/lib/icinga2/api/ and cannot load its config properly when the master sends an update. Usually that can be detected by an agent reload failing. If that's the case, stop the agent, remove the above directoy, and start the agent again. That should clear the issue.
