There is a symlinker.lua module in /install which I knocked up based on code kindly borrowed from Kirk and Steve at dovetailed. It should prompt you to replace existing symlinks. If it doesn't there is a bug.

  I removed that old version,
established the correct symlinks, and all is sunny and bright. This is not
likely to happen to any other person out there. I wonder if an "ln -sf"
would be a good idea? That would take case of the case of someone
installing a new version into a different subdirectory but wanting the
existing symlinks updated to point to the new version instead of the old.
Or am I the only one weird enough to do that?

You are not running the correct version of Lua. You have another version
of Lua in your PATH which is why Lua 5.2.0 is being printed in the prompt.
