Short answer is that yes it should cause a concern.  Will SMP/E drop something 
into one of those libraries then go get it to perform a link or something later 
in the apply?  I wouldn't trust it if I had some parts of SMP/E pointing to 
overrides and other parts of SMP/E not using the same libraries when it expects 
them to be the same.

Just my opinion.
