I noticed that, on slide 22 of his SHARE presentation, Ed recommends compressing SYS1.LINKLIB (and a few other key libraries) in advance of actually running the APPLY. That step might be intended to avoid exactly the sort of issue you're describing.
ISTR that in the old days IEBCOPY was designed differently than it is now; multiple load modules, perhaps even an overlay structure. Not any more.
