The host to use for the policy hub is set using the --bootstrap option, and the "somewhere persistent" is the /var/cfengine/policy_server.dat file in the client. But the directory from where the files are fetched is determined by the policies, in particular the "bundle agent update", which in the default policy files (those put in place when you bootstrap a client) is defined in /var/cfengine/inputs/failsafe.cf, and those files are copied from the server's masterfiles directory.
