You could bootstrap the policy hub, then edit the files in /var/cfengine/masterfiles and /var/cfengine/inputs to change the path (in the default installation, it's defined as a variable in bundle agent update in failsafe.cf, and in bundle common def in promises.cf), then move /var/cfengine/masterfiles to wherever you want.
