I strongly doubt subclipse reacts to that preference, the problem is
not showing the diffs in eclipse, is sending them over the wire to svn.

Yes. subclipse really does not react to ""Ignore white space". But we
are able to know the exact change to a file in the "Verify Patch" window
when applying patch.
Let's try to find other solution. :-)
