Maybe I misunderstood the question, but I'm not sure how instance settings for versions impacts this. Are you currently running both an app for paid users and an app for unpaid users from the same App? Is there a reason you can't run it as 2 Apps? While Versions can serve live traffic they were designed to be Versions of a single App and not multiple Apps which is why we don't have the same settings on non-default versions.
If you go into a bit more detail about what the issue is there might be other ways to solve the problem.
